Activa Startup Project: Mendel Garden

Upgrading and scaling up the Mendel Garden bioinformatics platform

Project Overview

This project focused on improving all phases of the bioinformatics process, with the goal of creating an even more powerful, flexible, and scalable platform for genetic analysis.
The improvements implemented at Mendel Garden thanks to this project include:

Allow any sequencing file or genomic variant list as input. Mendel's Garden automatically accepts both NGS (FASTQ) sequencing files and genomic variant lists from DNA microarray hybridization or VCFs.

Increase the number of usable variants for calculating polygenic risk through genomic imputation. By using genomic maps appropriate to each population, we can calculate haplotypes that allow us to infer missing genomic positions.

Automate the generation of reports in various formats (PDF and HTML). In addition to generating reports in HTML as we have done until now, we can also generate reports in PDF using templates and Jasper Reports.

Enable horizontal scaling of the application using cloud-deployable software containers. The pipeline is orchestrated using Google Cloud Platform Cloud Functions.

Benefits and impact

State-of-the-art bioinformatics platform

The project has resulted in an updated and technologically advanced platform, Mendel Garden, ready to face the challenges of genetic analysis in the field of mental health.

Greater flexibility and compatibility

The ability to accept various data formats and expanded genomic imputation makes Mendel Garden a more versatile platform, adaptable to different types of studies and research.

Improved accuracy and reliability

Optimizing the polygenic risk algorithm ensures more accurate and reliable results, which is fundamental for informed decision-making in clinical and research settings.

Professional and efficient reports

Automating reports in multiple formats streamlines the delivery of results and facilitates their interpretation and use by professionals and clients.
